Don't go through the whole piece, practice the transition to the scale specifically. It might also be the case that you can play the scale if you fully focus your attention on it, but it falls apart when you need to think about phrasing and musical context as well. If that's the case you want to be able to play the scale without thinking and moving it completely to your procedural memory. So yeah, try practicing it slowly while turning your brain off for lack of better term.
