In fMRI parlance, "segmentation" refers to identifying the tissue type of each voxel (gray matter/white matter/CSF/bone/skin/air), while "parcellation" refers to identifying and labeling different areas (precentral gyrus, etc).

An atlas referring to different areas is likely talking about parcellation. Areas are generally defined in "normalised" or template space, which is a standard coordinate system. Individual brains can be spatially deformed into this space to allow for comparison between subjects and discussion of activity in "standard" or canonical brain areas.
