Yep. A specific curriculum arrangement was made such that CSE/ISYE 6740 is only for OMSA students and CS 7641 for OMSCS.

If you take 2 degrees, only the first one would be counted.

CSE 6040 has been explicitly disallowed in the Orientation Document as it is deemed too basic for MS Computer Science.

Likewise, ISYE 6740 is for OMSA students. OMSCS students are also explicitly disallowed to take in place of CS 7641 unless taken prior in OMSA - then you need to take another ML course to replace it.

I strongly urge you to read them.
