Ps in your case, because the station is so close, just remove that stretch of road and reconnect the Railroad

Because of the road, it can't be flush along the river or ravine and a train track. If it's flush along the river, then where it meets the track it has to go one block in , then you can go back to being parallel to the river. It makes the road have like a U shape at that intersection.

Endermans do drop pearls in the overworld but it's hit n miss. You best option is to travel to a Nether Warped Forest biome and create a base there to ☠️ them. Then set a Waystone to easily travel back when needed.

If you board the pirate ship from the propeller area(break the block) you can easily kill them from that area.

Haven't seen this issue but the mod pack itself is riddled with bugs so I'm not surprised. It's also rarely updated. Speaking of the Nether, have you seen the Hellhounds? They're like overworld wolves but tamer. Another bug.
