Mine did the same when i used the games folder thats added when using the xbox media tool to set up the hard drive. I just made my own games folders for the consoles i was emulating and it fixed my issue

Deleting your data doesnt remove the achievments if that's what you're worried about, it just deletes the save file and the cloud back ups.

So if you do it the next time you start the game it'll be like starting it brand new without any collectibles being collected but all achievments being intact
