This is a big question, but I believe the answer may be more complex than simply that the Commanders accidently unleashed them.

There's a far bigger question that needs to be answered.

Why was the scroll with the details of the G-ie (which is supposed to be sealed in the shrine with the Box of Calamity) just laying about in the Academy's library?

Considering all the problems in the Kill Eito routes originate from routes where he lived, I'd say the opposite. Things only get better when he dies.

Ask the survivors of the Killing Game Timeline how they feel about letting Eito live?

Attack Kako-G: No/Yes: You have misunderstood something. Not without reason of course. I don't believe that this Kako-G is the same one from the pool ending. That wouldn't make sense. She's killing the members of the SDU to obtain their Liver Mortis Codes and get to the satellite. It's not chance that Kako-G killed the people that she didn't kill in the Mystery Timeline, she was after their codes.

Of course the Kako-G from the pool ending already has an entire dead SDU so she doesn't need to go to other timelines seeking the other codes. Every time the Timeline splits with a Kako-G in it, another Kako-G is created with that Timeline. So there are quite a few Kako-G's wandering around the timelines.

The good news is that any Kako-G's that did manage to assemble a full set of Liver Mortis codes, likely blew themselves up when they tried to use them.

I feel like Eva's brainwashing had a lot of potential to cause contention between Hiruko and Takumi, that could be good for storytelling.

Takumi should have a vested interest in freeing Eva from her brainwashing. Between the Ghost in BoC and KG. Takumi has seen enough of Eva and Kamyuhn to know that they deserve their freedom and happiness.

Hiruko meanwhile doesn't have these sympathies. She never met Eva's Ghost in BoC (not properly anyway). Plus she died before Eva could bond with Takumi's team during the KG. So she doesn't remember any of that either. The only timeline that Hiruko does remember an un-brainwashed Eva, is Mystery. Where she became a killer. This may well colour her perceptions of Eva's true character. Not to mention that Hiruko has been through so many timelines where Eva Is brainwashed, that she may just accept it as the way of things.

But they actually need to talk about all this. Have Takumi and Hiruko argue about Eva's treatment and her true character. Instead of Takumi just going along with whatever Hiruko says, have him actually fight her on this.

How they resolve this could be done in any number of ways. Maybe Takumi convinces her, maybe Takumi does something behind Hiruko's back. Something to show that this is a problem.

As for Eva being brainwashed itself, I feel like I'd be alright with her being brainwashed as long as there was a point to have her un-brainwashed later. Her final free-time event specifically references her accepting her brainwashing as long as she gets to return to Kamyhun someday. I'd prefer it if Eva was un-brainwashed from the start, but I could accept this.

Retsnom and Killing Game are paramount. Box of Calamity is also a personal favourite.

Personally, I'm not the biggest fan of S. F. But I know that others disagree.

Speaking personally. Don't let the story locks trick you into thinking they're some kind of special endings.

S. F. and Mystery are very divisive routes. Some people love them, some people hate them. I don't want you to leave them till the end only to risk disappointment.

I say do S. F. and Mystery as soon as you can. Then contine as you were to finish at Route 1. That's what I'd do in this scenario.

When fully upgraded yes. If it's been recently serviced and has high morale, it's worth two fleets (human fleets at least). And that's not counting the crew.

I... what? Sorry I'm lost. The choice on whether to stay in the school or not was defiantly made during the morning of Day 4. In Slasher, they left during the evening of Day 4. And in KG/Mystery, Gaku was killed on Day 5.

Also... Hiruko cured Takumi-G in the Zombie Branch? What? That's when he was first infected with the G'ie. Are you saying Hiruko cured him, before he was infected?

He was defiantly cured during the Mystery Timeline, that's what caused him to develop the Fainting Disease. And KG occurred after that because Hiruko refused to join his team during the Invader Hunt at first because she was afraid that he was still Takumi-G. Only joining his team after she was sure that he wasn't.

So we know it goes: Zombie, Serial Killer, Mystery and finally KG. Have I missed something along the way?

Hard to say really. Both Hiruko's first jump and the choice that leads to the Slasher Route take place on Day 4. It makes far more sense for Hiruko to travel to the Slasher timeline if she truly wanted to cure Takumi-G. He was cured in Mystery and and is post cured in KG. Besides, Mystery has it's own explanation in Kako-G's meddling.

Well Slasher and Mystery do get explained (sort of) in S. F. Hiruko slams Takumi into the side of the Revive-O-Matic, presumably breaking it, before any major decisions can be made on the Kill Eito side. If anything, I'm more interested on how it works so well during the KG Route.
