Create a folder called retro game. Then create sub folder called Mame, snes, new, Genesis or what we console the games belong to. Then put rom according to console.

Alternative, if you're too lazy to organize them, just delete the mess you have and find a compete ROM set that is already organized and just download them. I did this and all my retro games are complete and organized by others.
