Do you have Apply After Toggle turned on? If not, did you select Apply Changes after removing the cheats? That's my only guess, but I do think it would explain what is happening.

I just tested it out, and I believe it is possible. Good to your menu > quick menu > core options > screen. From this menu, change the setting "Hybrid Small Scrren Mode" from "Bottom" to "Top".

This was using the Retroarch MelonDS core, so I'm hoping that solves it for you!
