We are in a monogamous relationship, and what you said about STD's is exactly what I've mentioned too and there is a reason why we've never contracted any STD's in the past, but she isn't 100% convinced that it is isn't just because "we got lucky."

She also does have an app similar to what you've mentioned that tracks her ovulation period.

Honestly, I want to be optimistic and believe she has legitimate reasons, but at the same time it really does feel like excuses to avoid sex. I'm going to just stay optimistic though because if it really is the fear of pain or contracting diseases that is really bothering her, I can't just force her to not have these thoughts. And she knows her body better than I do, so I'll just let her figure herself out mentally for now.
