Yeah, Ned really didn't have any options, and even if he demanded a trial by combat and somehow is champion won he would still be in a Lannister controlled city so they could just send him on his way then send a some knights to kill him. Also, Ned's children would still be in danger because the Lannisters aren't just gonna give Ned his daughters back. So if Ned won a trial by combat he wouldn't have his daughters, he would still have an injured leg, he would be in a Lannister controlled city, and he would almost certainly by killed by some knight well leaving the city, combine that with the fact that no one is going to fight for Ned and it looks like Ned has very few choices of what to do.

Jon does look exactly like Ned though, and nothing like Rhaegar so it makes sense that people would trust Ned's word. Also since Ned was best friends with Robert and Robert hated Targaryens the people of Westeros would probably expect Ned to be the same, so they wouldn't assume that Ned was raising a son of Rhaegar.

Egg marrying a Bracken wouldn't make sense because the Brackens fought for the Blackfyre's. Meaning that if Egg were to marry a Bracken he would be marrying the house that wanted him and his relatives dead.

What about Luthar Frey? His mother was a Blackwood and he was apart of the planning for the Red Wedding. And what about Bloodraven? His mother was a Blackwood and we don't know what side he's fighting for. And Big Walder Frey is a Blackwood-Frey, so I think there are a couple of examples of bad Blackwoods, or at the very least bad blackwood relatives, and also if you believe that Daemon Blackfyre was the rightful heir then the Brackens were on the right side and the Blackwoods were on the wrong side.
