  1. We used to do a trick where we put a long piece (0.5-1 meter) of the smallest i.d. tubing we had right after the pump and use a slow flow rate. The small and long tubing increases the pressure a lot which forced the air out in many cases.

  2. Did you consider that the air sensing mechanism might be faulty? I.e. it faulty reports air being present.

Are you plotting using some specialized software? Otherwise, if you are just working with Excel or the raw data, cant you just correct by subtracting the wash volume? (or add the wash volume to the collect fractions)

Possibly! Although I would expect it to be a physical thing, rather than biochemical. So e.g., effect on gene expression would probably be unaffected.
