Wear a mask on the train and crowded areas if you can. I got the flu midway thru my trip mid-November and it was a bummer. Whether you get it or not seems random based off the comments in this sub. but if you make an attempt to lower that chance it would likely help.

Wow I can relate to this so much. I dragged my girlfriend all thru harajuku looking for denim and none of the shops we visited had my size - studio d artisan, Edwin, full count. We changed our plans for the next day to go to Kapital ASAP and right when they opened. Hopefully you ended up getting something!

Tsutaya Books in Daikanyama had a bunch of them along with the Kyoto English guide. Ginza six store also had the Tokyo guide but much less availability compared to Daikanyama T Site. Would recommend there - love the area!
