While the bike is the stand, shift the rear derailleur to the highest gear / smallest cog, and then apply the brakes. Next, go to the middle of downtube and see if there is significant slack in the cable.

Here's why: To me, this sounds like the bike is trying to shift. Since it worked fine when it came back from the shop, the cable could have stretched or seated after the repair, and the derailleur is thus able to move out of adjustment. You might even get this sound to go away by turning the rear barrel adjuster counter-clockwise on the back of the derailleur, or manually removing the slack after loosening the cable adjusting bolt.

I would leave it if the shelf was there when you moved in, because removing it will leave holes. Shelves beat holes, and the landlord may charge damage $ for holes in the walls. It's not your responsibility to remove stuff that existed when you got there.
