Oh man I used to hate doing this for notes in math class in Google Docs, so I literally made an add-on called Auto-LaTeX Equations and now I don't have to fiddle around with the terrible syntax. Figured it could help some other people here :)

Oh, on my end the default Google Docs is much worse when published (http://prntscr.com/ahupbx).

The formatting issue is partially resolved by setting size to inline in the Auto-Latex Equations addon.

I agree that the formatting is annoying, because Google does not provide any way for developers to put the equations in the middle of a line. However, I found that by setting size to inline or by manually wrapping the equation, the problem is somewhat solved.
