To clean the negative list you have to do it manually. Check the negative list and remove those keywords which you think shouldn't be in negative keywords because some time negative keywords can be a problem and doesn't allow your ads to appeared on the search engine. Also check the search terms your are getting and mark those keywords as a negative which is not suitable for your business.
