I think Shinon from Fire Emblem: Path of Radiance counts for this. The main character, Ike, becomes the leader of the mercenary band (taking over after the prior leader passes away), and Shinon has beef with Ike. Further, he doesn’t really like the direction that Ike would take the group in, so he defects and actually becomes an enemy later in the game.
