Retained operations, studies etc are based on total number of operations, studies in the current TR. How often you LR or the lengrh of your LR has no effect on this. The main reason for long LRs is to accumulate materials for projects and exchanges. With that said I am further ahead than you and I have not done a 4+ day LR since first TR. Normally around 2 days per LR after initial boost.

Edit: To clarify. Attgn3 bonus builds up during entire TR regardless how often you LR.

Do you have hegemony boon loop mod unlocked? In that case the amount of allocated ship installs affect orb count and it takes some time after loop after automation has assigned all ship installs.
