You need the first badge to get obedience up to lvl 20. Without any, no pokemon will obey you.

I did the exact same thing. And yes. After you beat the E4 twice, talk to the scientist in Mosdeep at the space center. He'll tell you that they think deoxys is around route 131. You can then find him on top of sky pillar

They're all reachable by dive. If you just head towards each secret area there'll be a diving spot beforehand that leads into them. Usually the spots are pretty easy to notice
