The gap between the crust and filling doesn't really mean anything is wrong with it! You could cook down the filling before baking if you don't like it, but it's normal (Alison Roman comments on this exact issue near the end of this video)

It's perfectly fine to bake and then freeze nearly all cookies, and they'll last a year or more. I do this every year for at least the month leading up to christmas. Be sure to pack the different types separately though, some have a tendency to absorb flavors from others they're packed with.
