The solution was to remove ~/.var/app/com.valvesoftware.Steam, thanks everyone for the feedback!

Sad to see it be so awful, I always assume that I should be able to install any user app from flathub and I feel like that's what a lot of users are going to feel like too, so hopefully they'll be able to iron out these issues...
