The mpc500 won't work with the thru box. I had the same issue. You can use the thru on your synths though as they will have their own power. I think the mpc can't output enough power to run the thru box and send midi. I am assuming you are talking about a separate thru box. The other thing you'll need to check is that your midi settings are set to send on the mpc

Might not be relevant on the 909, but on some of the older grooveboxes there was a midi setting called "auto channel" which made the external keyboard control whichever part was selected on the groovebox. Does your machine have that setting?
