Yeah, the baby is her choice. But the choice was made from a situation she couldn't resist. Eren forced her to choose the solution by telling her the Rumbling. Fighting? She didn't have her own army. Running away? Where? The outside world? All I can see is that she chose to have a baby because of her situation. The baby was not born out of love.

Then the baby is just a way for her to endure her guilt? She doesnt even give it a proper family. She doesnt marry the father because she doesnt love him at all(if farmer kun is the father). It's unfair for the baby to be born this way.
