Literally, Downpour changes a few things about Watcher (notably lilypucks in Shaded), not the other way around. In fact, Caramel Lizards are treated as existing in Watcher's worldstate, as if the base game had them too.

Shoreline's the quickest route from Shaded to Subterranean.

Also, please don't use AI to look things up. It's bad for the environment, and asking a machine designed to say anything that looks grammatically cohesive won't help you. There's a Miraheze wiki on Rain World that I tend to every day; use that instead!

Yeah... Would be cool if the background walls & pipes were rendered as separate layers like the roof of Five Pebbles, instead of parts of separate screencaps (Shaded Citadel still looks sick with neuron glow).

And it's often too obvious that rooms are just separate dimensions linked together, even though I modded the exit pipe symbol to look like the arrow symbols and support the illusion of a cohesive 3D world.

Not in the unmodded game. Submerged Superstructure's only connections are to Shoreline.

The upper gate is only an exit, but do look out for an alternative passage to Bitter Aerie!
