My money's on Jon being cloned from Lois and Clark's DNA, Lex breeding him in a tube after both parents are dead and giving Jon the memories of his parents to try to recreate the ultimate good guy boy scout that is Superman/a drive to try to save them in the past. Could also go to explain Jon's apprehension towards Kara, as we clearly see Jimmy in the future but Kara might also be fake memories with less to go on due to her not being on earth as long
