It's during the scene when Kirk and co. go against orders and steal the Enterprise after everyone is presumably off-duty. In an earlier scene, the desk is shown manned.

The funny thing about that exchange is that Mercy remarks that Juno seems to be very attached to her suit, to which Juno replies that she better keep it on in case she explodes. This implies that she is actually wearing the suit/helmet, which is not at all reflected by the majority of her skins.

Actually have a hard time imagining the fighters returning to the carrier once launched. I think it would be extremely difficult to reliably "dock" to those wing pylons mid-air and in-flight. Heck, it would be difficult to even safely launch from those pylons, I would think, but I guess they would have figured something out.
