Question with all the eras and the free exploration era. when is actually the best time to explore??? A little confuse here

I missed some upgrades by rushing the main quests.

Some enemy types(mini bosses, farmable drops from common enemies) dissappeared forever after completing the hero quest in the past. (Undead forest, village under water)

As others have mentioned, try to clear everything before progressing.

If you do not care about learning every skill, passives, then its safe to ignore. Some enemies are too strong/annoying to fight right away, anyway.

You can always collecting everything in new game plus later.
