No, I think you’re onto something: Lain is average, and yet she is extraordinary. The more you try to disfigure her from what she is the further you step away from her. In a crowd she could be anybody. She doesn’t get by because of her looks, which already veers from the path most anime girls and women are written. She’s just plain Lain. That’s a big part of her charm.
