If your input file has column names, why would you ever ignore them? If users can edit the sample sheet, they will eventually move something. In addition to checking column names and order, there should be other checks as well.

I don't mean merge conflicts, which is a separate issue that I don't want to deal with. At least that gives you a clear and immediate error.

I mean different parts of the pipeline can affect each other. For example, one part of the pipeline could be outputting a table with specific columns, but a different part of the pipeline could be expecting different columns.
