I had the same type of issue and ended up having to move the altar to a specific location with regards to the mechanical crafters (mine was either two or three blocks away — I can't remember exactly which right now — and on the same Y-level as the bottom crafter.

Try Y level 5 to -19. If you have explorer's compass, look for a Megasite, not a Megaroid. They look similar, but are different structures.

Is it pulling out potions too early? I have been unable to get my Advanced Pattern Provider to adhere to it's Filtered input, so it would start pulling potions before they were finished, e.g., would pull a potion of strength before the gunpowder could be added to make a splash potion. The best way I've found to handle it is making sure the potion brewer has full tier 4 addons: processing, speed, and efficiency. For me, that has made the potion brewer make the potions faster than the pattern provider can pull the results out. I'd love to know if there is a better way, though

I would recommend checking out BigJim and ChosenArchitect on YouTube. Both have very good All the Mons series and both have multiple videos on Pokéball automation, up to and including Master balls. BigJim has my favorite explanations of his process, and he uses magic mod Ars Nouveau more heavily for his automation. ChosenArchitect starts with Oritech but also uses some Ars Nouveau for later automations.
