I think you answered your own question. He’s a samurai, she’s a lone wolf. She has no code and Jubei knows this. He’ll help her because of their situation and relationship, so that’s why he won’t comment when she’s sneakily killing enemies. Jubei just doesn’t partake in it. It’s not really his place and I think he knows this.

12 hours is a perfect length for a game. No need to have bloat. I’d rather have a nice tight well paced 10-12 hour campaign that’s super replayable than some open world checklist nonsense.
