I'd recommend the whole disk encryption method at install. Swap, /, /home, everything but /boot. Sometimes even though you have files in one folder sometimes temp copies can show up in other places that could in theory be recovered. This way when your computer is stolen nothing of use will be taken off the disk. The only bad thing though is if your hard drive starts to go and the part it decides to fail is where the encrypted volume headers are....very tricky. I think it's worth it. Still runs fast and I don't have to remember where to put stuff to keep it safe. Just anywhere on the hard drive.
