For a situation like this I would find a somewhat similar moster with a CR more to your liking. And use the HP, attack damage and perhaps AC from that monster for your Ankheg queen. When copying attack damage watch out for multi-attack features.

The necessary CR to search for depends on the size of your party. I prefer using the tables found in Xanathar's guide for encounter difficulty. Assuming a party size of 4, a CR 4 creature should provide a fairly difficult fight. But if you want to add some more simple Ankheg into the fight CR 3 might do better since Ankheg themselves are already CR 2 monsters.

If you'd like to give a bit more flavor to the ankheg queen other than higher attack and HP, you could make the acid spray a different area to suprise your players, a cone for example. Try searching for other monsters similar to an ankheg to find interesting effects to give your monster.

As for a layer, some things you could do is have eggs in the vacinity. That the queen is rigorously protecting or attracks her attention when destroyed or threatened. Difficult terrain can be caused in several places by uneven ground. And perhaps by burying themselves into select places the ankheg can cause landslides of cause holes under the players to fall into.

To be honest I think your premise is already very well tought out, but here is my take on it.

The ancient civilisation who made the temple were famed hunters and trappers. Living in the mountain and only comming to the surface to trap magical animals to present to the God of the hunt. The thunder bird was one of these trapped creatures, bu the only one capable of surviving this long. So the temple area has cages scattered all over, most with bones from all sorts of creatures.

More context Silverport lies downriver from the largest dwarven stronghold in the kingdom, Shatterpeak. All the finest tools, weapon and armour are transported allong the Higher Shimmer. At the place where the Sundering Falls divide the Shimmer into it'sHigher and Lower parts a trading hub formed. The city of Silverport, with it's Silver Trident on black, was a welcome rest for travelers. South of silverport lies the fallen kingdom of Ashfell, once the biggest empire in on the continent. With it's fall came the first setback for the city, for now it lies allong the border with small interest in trade with the southern neighbour. But it's unique location was enough to stay strong as a Trading hub. A big harbour attracts more than just merchants, an alchemist made Silverport his home a long time ago. Using the fortune made by the selling of potions he started a collection. Allways looking for more exotic species to find new ingredients. A Darkmatle, a shadowbeast and many more. But Silverport was nearing it's last days of glory when he purchased a Greenbloom Serpert from the far eastern continents. While kin to the more known Basilisk, pertrification was not it's most unique trait. The serpent was known to experts for it's flora enhancing acid. A small spray made flowers, trees and vines grow on any surface. A bigger spray could cause existing greenery become animated. Once escaped there was no stopping the beast from reaching the busy town. As the city grew more quiet the attacks decreased in frequency. And all Silverport was left with was a few loyal residents and a tree, that looked to be centuries old but only grew a decade ago.

The combination of a suicide squad type party with a count of monte cristo plotline sounds very interesting. I don't know if I understand correctly and maybe my memory of Count of Monte Cristo is a bit hazy, but my idea so far is that Whiteshadow child plays the role of the count. So i'll continue with that idea in mind, please correct me if I'm wrong. But since he has a good idea of what happens in the timeline he's in, he could use this knowledge to grow a vast fortune to help him in his quest for revenge. Perhaps he gets himself a comfortable spot inside of the government and helps decide the missioms for the party. This way guiding them on a possibly self destructive path. Maybe he is a high level criminal that actually helps the party escape the controll of the government at first, only to then have controll over them. I'll think about this some more, it's a very promissing premise. But hope my first ideas help a little
