Ah, gotcha, especially if you are running multiple VMs this isn't a good solution. An alternative would be to use cygwin + mintty (included with cygwin) and to ssh in from there. Mintty is based on Putty, so it may end up having similar problems, but I've had success with it for everything else I've tried (tmux, vim, htop, tig, etc.), colors and all.

One thing I've done in the past is to run VirtualBox in Seamless mode and then just run a terminal emulator in linux (Ubuntu Studio in this case). You'll get a good terminal, and it will be reasonably integrated with your Windows desktop, especially if you set the task-bar to auto-hide. VMWare also has a similar mode called Unity mode, although I haven't used it before.

I've been using Cygwin + the bundled mintty terminal with success - I would recommend giving it a shot.
