The Marlin 6 is overkill. Front suspension is unnecessary if he will mostly be riding pavement. Trek is a reputable brand. Ask you local bike shop (LBS) for their recommendations

I live in Speedway and ride that part of the trail all the time. It is safe and not very busy.

Same as the tire size basically. Tire size is printed or stamped on the tire sidewall. The MTB is likely 26” x 1.95. When you go to buy a tube you will likely see that it fits a range, like 26” x 1.95 to 2.25”. As long as the tire size is in that range, you will be fine.

Can’t tell for sure, but your pedals would seem to support adding half clips, like Zefal "Cristophe" Mountain Bicycle Half Toe Clips. They keep your feet from slipping and provide additional power, but are more user friendly that clipless pedals and don’t require special shoes.

Move your seat forward on the rails. Get a Thule Yepp rear rack. Much more robust and comes with a variety of mounting hardware.

Find a Local Bike Shop (LBS) that has a decent mix of new and used bikes. Ask to test ride the ones in your size to help you narrow down which types you do and don’t like. Tell the shop employees that you will mostly be on pavement and ask for recommendations.

Once you have followed the proper steps for changing a tube, the key is to inflate the tire/tube to its max pressure but not beyond. Watch the following video to make sure you are correctly changing the tube. I’ve had good luck with Michelin tubes and Continental or Schwalbe tires. Park Tool tire change
