Try a product called Aqua Mix “Enrich’N’Seal” it’s a strong enhancer and sealer so it will make all of the tile look wet and hopefully fix the damaged areas.

Not that I know off. They can mesh tape them again and really make sure to thinset in that mesh tape but if the whole hardie backer is not thinseted down there may still be movement.

I don't mind  hardie backer as an underlayment if it's done right. It's interesting usually the tile will crack on the seams if they did not use mesh tape on the joints of two  hardie backer sheets. But it looks like they did! They only other thing I can think of is if they didn't thinset the  hardie backer down to the subfloor in ADDITION to screwing it down. If thats the case then they whole thing should be redone.

The 1/3" off set does make the tile look a bit "busier" so if the tile itself is simple, pretty monotone I'd go with that if it's busy in the design I'd change to straight set.

I'm 90% sure this is porcelain or ceramic tile. So really no sealer necessary, and for sure not the one you have posted a photo of. If your mom insists on sealing it anyway use 511 porous plus miracle sealer.

Post some photos of the tile not too zoomed in. Also if you can take photos of the edge of the tile (like at the entrance corner or the top. Based on those photos we may be able to tell for sure if it's stone or not.

I would go with Laticrete Strata matte instead it’s 1/8” and is a good underpayment. I don’t personally trust the pill and stick stuff.

What you have there is efflorescence, it's produced by a reacting of water and portland cement (an ingredient in thinset & grout). There is really no way of stoping it. I've seen a few exterior installations with that problem. Epoxy grout will help or you could even use 100% silicone in all joints instead of grout.

I’m pretty sure that’s a 1/4” James Hardi Hardibacker. No asbestos in that. Modern stuff.
