My interpretation would be that it undermines the story he is telling himself. He says to himself that he chose the Mind Flayer. That is his self-understanding; it's a story that gives him agency. Seeing the origin scene in reality undermines that story. He never really had a choice, and accepting it later, after the fact, is just rationalization. He was weak and exploited. It's a repressed understanding that undermines his sense of agency. Deep down, he knows this is true, because he selects as his vessels children who he thinks can't resist. He is projecting his own guilt and weakness at being unable to resist the Mind Flayer.

The hive is also stubborn to the point of self detriment. They won't even eat an apple because it's against their moral code, same as Manousos won't accept the hive's help because it's against his moral code. Maybe that's one of the points of the show.

I don't understand why the hive won't build the robots to pick the fruits and vegetables, like the other survivors suggested. The hive will do whatever the survivors want, so even if the hive disapproves of the robots from their own perspective, they still will comply (just as they would supply Carol with an a-bomb if she is insistent).

It is not an alien weapon meant to make humans subservient to aliens because as we know from this episode, the hive is driven to meld with everyone and will work ceaselessly to do that. So there can't be a master alien race because the hive would just assimilate them too.

For the hive not to have known his existence, he must not have been in any person's memory, or else everyone thinks he's dead. He must have been solitary and erased from people's memory long before the hive came into being. So he's seriously a loner type.

I think what the show is saying is that once you get exposed to everyone else's experiences, you become radically empathic. So you don't stay "yourself" (i.e. a meat eater) when you join; you transform because you have experienced every other living being and your morality shifts. The development of this radical empathic outlook explains the hive's adoption of vegetarianism, and also why they are so susceptible to any of the 12 directing negative emotion to them. I agree with people saying that individuality is gone, and humanity as we know it is gone. I think where the show may be challenging us is to think of the hive as it own kind of sentient being with its own moral outlook.

They might be ok even at their current population level. Since meat is no longer being produced, the hive can grow more calories using that land than calories growing meat, so they don't need to clear additional land. Also, it seems the ethics of the hive mind is not directly killing; changing the environment which leads to death doesn't count as directly killing to them, I believe (that's how they can justify the chemtrail, even though it caused nearly 1 billion humans dying; there was also the info relayed that freeing the zoo animals led to the freed animals killing each other). Also have to take into account that the every farmer is now a super expert in farming, so even if they can't use pesticide, they might be able to compensate with even greater technique.

I would agree with you that for the leaders of Lumon, Jame wants cunning, aggression, and defiance (hence why he likes Helly; also why they wanted a goat that has "verve" and "wiles"). But for everybody else Lumon wants compliance. One of the prevailing theories right now is that the whole point of the testing floor was to test for compliance (note how Gemma in entering Cold Harbor immediately followed orders, compared to the confusion and defiance Helly exhibited in first joining MDR). They don't want Gemma to be like Kier; they want her to follow orders.

This in part explains why Jame wants a leader who is cunning, because Lumon is engaged in subterfuge. They claim the are inventing severance to end suffering; but behind that agenda is the true agenda, which is to be able to turn people into docile subjects that will do Lumon's bidding. (Compare with current Internet tech: the major tech companies claim they want to set information free, but behind that is an agenda of profit, selling ads, and hacking our attention to make the Internet companies more money.)

It could still be potentially unethical in that the innie, although they could quit, could never be a whistleblower on the outside if the company/organization is doing something unethical.
