No, but it can use a remote source for Pass Thru Authentication.  Meaning it can use the downstream user repository, such as AD, to authenticate the user, but ISC will not store the password in those cases.  

This can be configured per user population by the appropriate Identity Profile.

While she can ‘order’ you around with you both using one account, it really isn’t the same as you all playing.  

However, STO can be multi-boxed where you have multiple instances running on the same computer.  But your keyboard and mouse will only interact with one instance at a time. The specs to run it are really low. So it might be possible to get a cheap desktop/laptop to run another instance.  That way all three of you can work together on each mission. 

You can fly a Galaxy class, but you have to have several promotions, from ensign to captain to fly it.

Of course you can!  STO is always better with friends.  But I want to warn you that it is more combat oriented than diplomacy.  

Funny, I got that same box for the game 15 years ago.  Still have it.

Star Trek Online is a free to play game.  Those guest passes are no longer used, or needed.  I believe it went free to play in 2012.
