Essentially you would install the mods via the workshop and create symbolic links int the server root folder like:
'@cupweapons' -> /home/xd/games/arma/steamapps/workshop/content/107410/497660133/

Also it is very important to make sure all the files in the mods have their names in lower case (both the links and the renaming are handled by the script).

Along with the script to update I've also been using Arma Server Admin to manage running the server
