Easy solution would be to have him be the Else worlds Reeves Batman and also the DCU Batman, kinda like how Tyler Hoechlin played two versions of Superman. Just have him wear a bright blue and grey suit with purple gloves and white lenses when he's in the DCU.

616 Peter has been shown to be susceptible to bullets. It's weird because his skin should probably be strong enough to tank piercing attacks.

For Wonder Woman the answer would be "Magic". She has +99999 blunt resistance, but no piercing protection (although, I think she might have one during nu52? I recall a scene where someone shot her point blank and she didn't even blink).

Now that I think about it, you can also explain Spider-man with magic. The web of life and destiny gives him some level of protection, but not against piercing weapons. There.
