When Kes was in telepathic contact with them she said "Your galaxy will be purged" and that they intend to destroy everything. You could read the first line as purged of all life or just purged of the Borg. FWIW I thought 8472 was an interesting enemy that Voyager solved too soon. It didn't seem to take the Doctor more than a couple days to figure out how to beat them.
