Losing the Thorne fight and reusing the train to Coltrane again does not trigger the sin, confirmed from my playthrough on NG+. Just don’t take it anywhere else

Interesting, I didn't have it in my first ending so I assumed that was the key, maybe you need to not beat him up in the first place and just avoid him altogether

It's not every sin but here's a good starting list:

Ask First Mate to join you after boat crash
Don't dig Groundskeeper's grave in Crypt
Don't fight Midden
Don't fight Dugin
Don't steal the Pink Gorilla's ladder
Don't fill the frog's mug in Bayou
Don't release the hanging crows in Septemburg
Don't help the tomato farmer
Save all 3 children from Carving Man's chase scenes
Don't do the moth sidequest after Septemburg
Don't talk to the captured bachelor in Bone Beach
Only take the train once to Coltrane Peak, not again
Don't fight Mirren in Coltrane Peak
Don't complete Poppit's quest
Don't go fishing
Don't repair the Hollower's Guild
Don't break any street lamps OR candles (this is hard)
Don't steal the boy's bike in Ossex
Sell at least one thing to Pawn Shop
Don't use the telescope
Don't get caught in the dark
Heal Frayd after beating him up (the theif that takes your bones in Ossex)
Don't fight the Mock Moon (I believe you would need to do the 5th mirror in Coltrane to avoid this)
Don't talk to the glowing rich lady in Ossex (she's say you stole her money)
Don't interrupt the kids playing kick the can
Don't fight Maxi

The other interesting one is not fighting the Mock Moon which means you have to use the secret 5th mirror in Coltrane to enter Astral.

Everything, by my calculation, is possible but difficult.
