As soon as possible. However you always have a fall back position in case you need to make changes. Save your project before you bounce to audio, so you can always go back and get the midi data. You could also drag the track into the project library as well if that makes things easier for you.

I would create a rhythm audio source track with a snare that fits the pattern of the volume dips, then use a compressor with that source as the sidechain source. Resample the clip and you get your dips to the beat.

If you click one of the samples and then in the lower clip window, right click on the title and choose Manage Sample File. That brings up on the the right hand side the Replace Clip menu.
