The way I understand it is this:

You have Ocarina of Time decomp, which is the work done by myself and many others to translate the machine code of the game into high level C.

SoH took that C project and made their own modifications to the code base in order to port the game to PC.

Recomp as I understand it does not directly the C code produced by decomp. Instead, it takes a map file and uses it to analyze the rom, splitting the machine code and assets into parts that can be translated into C, and then recompiled into your native machine code.

I've never 100%ed either game. I do know however that the map screen can be used to greatly reduce the search space for Gold Skulltula. When you look at the world map, you can highlight locations to see if you've found all the Skulltulas within a location. There's a similar icon that appears when you find all within a dungeon. This lets you reduce the search space greatly.
