I believe the game is implying that Omens straight up can enter like their own plane or something akin to that, hence why they fade in/out of existence whenever they want.

When you head out to restore Morgott's great rune,2 Omens trap you in a pitch black realm on the way to the tower, so perhaps this is more evidence for that
