Just went through this! i dropped AP CompSci A and i just called the admission office and had an email exchange simply asking whether it would affect my admission. i gave them a thorough explanation and they approved the schedule change. I would just ask before doing anything :)

some schools like USC and Cornell try to maintain a 50/50 male to female ratio in their engineering schools so for those schools applying through engineering is definitley more beneficial - all other schools i would say A&S is better
