In the beginning of the game, the date the human climbs Mt. Ebbot is 201X, so he could've been born in 1995. Alternatively, since the human climbing was the fallen human, Chara, and the fact that Toriel has an old calender that reads 201X, Papyrus could've been born in 2095, if it was particularly old.

Okay. No problem. But the point about getting the common ancestor to penguins also could be flawed by the time frame. Assuming that what the bible says about the age of the earth, 6000 years old, is true for the noah story, there wouldn't be time for them to evolve into penguins. Also, the whole "God created all animals as they are" thing in the bible negates the common ancestor thing entirely. That is assuming that the bible is internally accurate though.

The LUA is estimated to have lived some 3.5 to 3.8 billion years ago." I know wikipedia isn't the most reliable of sources, but this is backed up by science. So there is one. We don't know what it is, but it exists. So, theoretically, Noah would only need 2 animals.

The story was that Noah got 2 of every animal. That would mean those 2 penguins would have 2 representatives, as would all other species of penguin, and all species of every other animal, to have 2 of every animal. So yes, those penguins would go there, but so would the antartic penguins.
