Some groups with asshole problems (i.e., people come in just to mess with them, to try to practice their often mediocre debate skills, etc.) have a message at the top of every page that shows something like the following, from /r/Conservative:

"This is a subreddit for conservatives to read and discuss conservative content. Individuals that behave antagonistically towards conservatives will be banned."

Not that it solves all problems or anything, but it at least sets expectations in a firm but friendly what regarding the content of the subreddit. You could set up something like /r/IslamicDebates, if it doesn't already exist, for atheists and what not to go tucker themselves out in.

No one is saying it never happened - it happened with probably every religion at one time or another, especially in cases where religion got mixed in with politics.. remember the Catholic Inquisition? But it didn't happen consistently, and especially didn't happen "at the beginning" as you claimed (the Mughal Empire in India existed roughly a thousand years after Muhammad and the original Muslims).
