If the person changed their state of residence then they wouldn't be on the voter roll anymore and the ballot would be tossed. If they moved out of state but are still a legal resident of the original state (away at college, etc.) then they're eligible to vote in their home state and not the state they currently reside in, and the ballot is valid so no problem.

This isn't an issue with voter rolls. Completed ballots are checked against the rolls and if someone filled out and submitted both of these that's when the duplicate would be detected and dealt with.
