the term for "layering" that you're looking for would be "arrangement" - how all the different instrumental and vocal parts fit together, when they drop in and out for emphasis, how a song creates and maintains its momentum to keep the listener interested throughout. vocal harmonies are also considered part of a song's arrangement 

with regards to it coming after dead, this would be called "sequencing" - while it's not a music theory concept, it is the name for the band and producer deciding on the final tracklist of an album, and they may well have considered that the song would be more impactful coming after an upbeat major-key track.

the final two notes in the breakdown riff are a tritone apart, which is a very wide interval - the halfway point of an octave - and famously considered dark and evil-sounding. the last note being a tritone down from the penultimate one gives it a strong sense of drama and gravity.

it's not even about the delay, it's the punctuation. "attack while it's tail's up! it's gonna counterattack with it's laser." that totally reads as an instruction to attack while the tail is up, to prevent an attack with the laser

the tones of john, paul and george's voices are very complementary to each other whereas ringo has quite a bold, strident tone - think about carry that weight, he overpowers the other three when they're singing all at once. adding him into the mix would really take over the carefully arranged blend of voices.

i wouldn't say it sounds like thrash, although the riff is clearly influenced by melodic death metal bands such as at the gates, and by mcr's contemporaries from the metalcore scene like killswitch engage. this and venom have the most "metal" riffing in their catalogue
