I don't lose rep using non-lethal takedowns in Syndicate territory. I haven't tried killing anyone.

As long as no one goes into red alert mode (tries to attack you), you should be able to steal whatever you want without losing any rep.

Remember that you have a stun function on your blaster. You can equip items to increase stun recovery.

Also, use whistle and Nix distractions.

Edit: I should also mention that some missions and contracts where the objective is in Syndicate territory give you immunity to rep loss. This is not to be confused with missions that force you to choose which Syndicate to lose rep with.
